I'm looking for advice on how to treat territorial disputes in maps, any pointers much appreciated. For example, would it be best just to use a disclaimer rather than making a change in the map itself?

It depends on the situation. If you're producing a map for a client, check with them. There's a lot of tricky situations out here and in case of border disputes, it's often best to take a "as neutral as possible" position. A disclaimer is a wise idea.

I am not sure I can share the UN guidelines. I would think so, but they are on password-protected site, so maybe I should go back and check. (it is nothing secret - in my view, but maybe politically sensitive)
For UN there is guidelines on the representation, a recommended dataset, and detailed recommendations on specific areas (primarily around India/Pakistan/China) + a standard disclaimer.
